Immediately, this darkness spread towards the Winged Divine Dragon. The Winged Divine Dragon roared angrily, emitting dazzling golden rays, but even such blinding brilliance failed to dispel the darkness. The boundless darkness engulfed the Winged Divine Dragon, dragging it into the abyss, where it vanished.

Due to the enhancement from "Divine Evolution," Eraser temporarily gained a level equal to that of the Winged Divine Dragon, thus rendering his ability of "end of all things" effective against the Winged Divine Dragon.

Or did sealing the Evil God here originally involve Yuugi as well?

This is possible, considering that the one who defeated the Three Evil Gods was the Pharaoh, and it is not impossible that the subsequent destruction and sealing of the Evil God Card involved the Pharaoh and Yuugi.
