The only Pokémon that could appear on Mt. Silver in the Kanto region at this time, be invisible through cloaking or some other special means, and make Moltres so wary, was Mew.

After treating the more serious injuries of a few of his Pokémon, he returned them to their Poké Balls, leaving only Slowking and Florges.
When Moltres left, the Shiny Ninetales, having recovered a little stamina, also fled like the wind, afraid that Aoki would cause her trouble.
Just like that, the entire valley suddenly became exceptionally quiet.
Aoki could finally calm down and properly search for the materials he was looking for.
